I set the intake in my southwind 18. I made marks on the Intake and test fitted multiple times. Measurements were taken at the rear of the suction housing mounting surface and at the intake entry. When you measure from the strake to the outside edge of the shoe it's off by 1/8" and if you measure from the fins of the intake it's off center. Where is square on these intakes? I lt looks crooked in my boat. Not sure what to do with it now.

You are correct, there is nothing square about jet intakes at all. Do the best you can to square the intake based off of the fins. When we cut an intake for a shoe and ride plate, the fins are what we square it to. Even the fins usually are not parallel to each other, just do the best you can to split the difference. You might also find that the hull is a little off too.
While you have it out, you might want to match up the suction housing with intake. Make sure that the transition from the intake into the suction lines up the best it can so that there is no overhang of the suction on the short turn radius, just above the shoe. Manufacturing tolerances are pretty sloppy. You might need to oversize or elongate the holes to get it to line up really nice. Afterwards, to positively locate the suction to the intake, install dowel pins.
It wont hurt anything if it is a little off, but you are already putting in the effort to make it the best it can be.
