When I had the water lines run through the exhaust first it did the same. If I remember it went up to 200 then shut it off. We changed out the feed lines to feed the motor first, got rid of the bypass and that worked for us.

May not be your issue but that worked for us.

We are out of California. Since the water is not Tahoe temps, we run it through the motor first. We had run it through the exhaust first but in the summer she got warm. 

The exhaust logs can build up corrosion which will restrict the water flow.

Did you check if your relief is bypassing under way? If so, you have less water for cooling. If the logs are plugged it will bypass.

Check the water passage / feed from the pump at the bowl. Sometimes when the boat sits it will build up junk and close down the water passage.

Since it’s a new engine and a Ford. Did the head gaskets get installed in the correct placement?

Is your feed point to the engine, the same from the hose as the pump?

When you rebuilt the engine did you change any of the coolant feeds?
 
Just wondering if some how you are back feeding water though the exhaust into the cylinders to cause it to shut down.

When starting it on a hose in your driveway, is the pump running or do you disconnect the driveline?

You can stick a floor jack underneath the trailer hitch and jack it up in your driveway to simulate a launch ramp.

If you get the engine on a stand and turned over. Try to measure the Journal where the seal rides. I have seen crank grinders touch grind the seal journal. If that is the issue you will need to go to an oversized seal.

Be very careful. The guys with the the big boats think it’s a game to sink the smaller boats. Had two come by us when I was in my buddies boat. Had another friend having issues first time out with his and his went under. Just be aware. If the winds pick up you can get some good white caps out there too. Otherwise very early out and sunset coming in.

I know you said it’s not a exhaust leak. Video wise it sure sounds like it. If it were me, I would straight edge the logs and exhaust flange. To see just how far out they are or if they are. I have never seen this happen to the 429/460 but on the Cleveland and midland heads they crack at the sharp radius by the head bolts. The 460 head does not have the same machine edge but I would look there as well.  Where the port protrudes out from the head.

Since the heads are off. Set the heads up so you can pour solvent into the ports. Check for leaking valves int and exhaust. With the video it is hard to differentiate noise. I agree it does sound like a exhaust leak. Also, clean the mating surface for the exhaust on the heads and logs. Then take a straight edge to the surfaces and see what you have.

It’s a ratchet device. If you loose power for whatever reason it ratchets. If you want full disengagement, grab the handles and pull back. To reengage grab the handles and move it forward.

I know you replaced the oil filter adapter gasket already. By any chance did you check to see if the adapter is still flat or maybe something left on the block so it is not hung up? In one of the pictures it looks like the passenger rear (block and head) are wet. This could just be paint that ran. I’m not sure if there is a optical illusion on another. Is the rear motor plate sitting on the boat floor? Probably just me.
