As long as you have the correct adapter you won't have any problems using that carb on that manifold. 

You need to take the pic of the manfold and the spacer to a old school auto parts store (not autozone/o'reilly), and find someone willing to search for the right gasket for you.

I know it's best to match the carb to the manifold but this is how my dad set it up. Holley->Adapter->Manifold.
Why wont the secondaries work? This is how the boat has been since the 1980's without issue.

Ahh an adapter. Gotcha.

Thanks again for the tips guys, I finally got it resolved. Crewchief, I know a carb shop would be the best but all the shops are only open while I'm at work and I'm in a pinch and needed it done by Tomorrow. The problem was the adapter I had on there did not have enough "meat" on the driver's side to cover the hole. I went to a different Autozone today and found a Spectre adapter that was flared out right where the port was. Got it on the intake and it lines up perfect. I know Spectre isn't the best but it will get the job done untill I can find and fit in the budget a good used intake for a Holley.
