If the set back is already completed, I suggest just having the intake housing reinstalled correctly in the setback position.  The added fiberglass work required to go back to the stock location might cost more in the long run.

Depending where you are located, I'd recommend calling or swinging by GS marine for some input.

If the boat has a set back I would leave it. Set back will only help you. I would use GS, b1 racing or MPD. Depending on your location. Like crechief said the added cost of having to glass the hole and what not kinda won't be worth it.

Are you up to the challenge of a little glass work and fabrication?  I would work with the setback and refine it depending on your wants/needs.

Couple ways you can go and some will be influenced by your desire/ability to fabricate transom plates:
1. Set the intake so that the back of the shoe is even with the transom.  This will most likely be the most challenging for fabricating the transom plates because the hand hole cover will be half in/out.
2. Set the intake back far enough so that the hand hole cover is just outside of the transom plates.  This will be the easiest for fabricating the transom plates but will require a little glass work in front of the intake to fill the void from where the intake is in your pics.  Depending on the angle of your transom, this option might push the back of the shoe 1-1.5" past the transom.
3. Locate the intake so that the flange of the suction housing is just inside the bore of your original transom adapter.  This is a nice option because the seal is between the transom adapter and the suction and not the bowl so you are able to remove the bowl without breaking the transom seal.  This option might involve the most complex glass work as you will probably end up with a void at the transom that will need to be filled.
