I would get the epoxy area as clean as you can get it. Use some mineral spirits or denatured alcohol to clean it after you've got it roughed/sanded. I wouldn't paint the area the intake sits in, it will be covered with epoxy once the intake is set anyway so you won't see it. As for the intake, I'd rough sand the epoxy area, paint what you'll see once it's set. Mix up your epoxy, put some on the intake and some on the hull area. Set the intake, get it leveled and squared up and set some dead weight on it to keep it from moving on you. Not so much weight that it affects your set. You can tape off the hull so once the epoxy dries you can pull the tape and have a nice finished line, same thing on the bottom and on the intake itself.
