do you guys think this could work as headers for my boat...  have them go up and create a down pipe to go through the transome through my original holes?

Yep, they are going to get cooking hot. Have you looked into having some made? I would go with jacketed headers ESP if you are going through transom still. They are not going to be cheap, but IMO it would be the best.
