This is my first boat with logs. Water system exits in to be risers. Does it exit on the back side of the risers? I'm worried about water backflowing into the engine.

water enters the "snails" aka "risers" and at the veeeerrry end it finally goes into the exhaust and out the back of the boat. this cools the exhaust and quiets it.  no need to worry about reversion. 

if you're REALLY worried about it, and you happen to have the logs and snails off of the boat you can hook a hose up to them and block the end... so basically a pressure test.  sometimes the aluminum gets corrosion and it makes a pinhole leak from the water passage into the exhaust.  especially if they're run in saltwater. the pressure test checks for leaks.
